The right of conscience is about the free mind and "integrity of belief". It comes from a confidence in the abiliity of regular people, regular individuals to think their own thoughts, to ask their own questions, to seek their own answers, to express their honest convictions and even their own honest doubts, without fear of condemnation or reprisal.
